See this bug for pkg-config:
https://bugs.freedesktop.org/show_bug.cgi?id=16101

pykg-config has the same problem although it removes the duplicates in a bit different way (pkg-config leaves the first occurrence of duplicated flag while pykg-config leaves the last).
