I have had this problem with other note-taking/read-later systems where the link I went to use is no longer available. I think it would be simple enough to incorporate an option in the settings to enable a "prevent link rot" tool.
I am imagining a process that takes the link and chucks the link into an archive service of the Internet Archive like archive.today (or some other link rot tool), and then provides the user with a secondary link that could be used as a back-up in their notes. To prevent overflowing the websites, perhaps it is best to only provide this for links that are not part of newsletters/RSS and only in the inbox/notebook areas of Omnivore.
