Controller settings wrong (set back to default?) during online play

I use a Dualshock 4 through DS4Windows. I can play the game with my controller just fine during single player game modes and the game's stock Online VS. option, but through junowen, my controller settings get changed (seemingly back to default) and I can no longer use my d-pad throughout the duration of the match. My controls go back to normal immediately upon quitting to the main menu so this issue exclusively manifests while inside the junowen menu.

Does it work in vanilla offline human vs human mode?

It works in Vanilla just fine last time I tested without it installed.
