When using this tool, fade-ins and fadeouts get turned into hard cuts, and duplicated (one at the start of the fade-in, and one at the start of the fade-out).

I don't know how playback is supposed to look, do you have a video sample?
Either way, it's most likely just not supported by BDSup2Sub. Even SubtitleEdit doesn't seem to do it correctly.

That may indeed be the case. I've also submitted a bug report for SE.
I've also tested SupMover and that preserves the fades: https://github.com/MonoS/SupMover

Not much I can do about it other than moving away from BDSup2Sub.
To be honest, at this point there are alternatives to this project and I don't really have much motivation to fix it.
