Add logging and permissions to core modules #14

Basic logging and file permission scripts are in the utils directory of the repo. Need to add these to calib_prep.py, mkref.py and mkrefs.py.

@arminrest, how should we set up logging? A single log file for each run of mkrefs.py? Break it up into separate log files for each module (e.g. mkrefs, calib_prep, rdnoise_nircam, gain_armin, etc)?
