Steam deck provides upscaling out of the box using FSR.

I mean you have to re-size the screen every time the resolution goes below 3840x1080 and have to set scaling to stretched

Oh are you asking that it automatically changes the scaling settings for you? Can you tell me what settings you find yourself switching between?

you only get the correct aspect ratio in sbs if you are at max resolution of 3840x1080 is there a way to scale 1280x720 to fit in a 3840x1080 "wrapper" vertically?

I believe so. Be sure in steam's game properties (view before you hit the "Play" button, hit the cog/settings icon, choose Properties) that you choose a resolution of Native. That will tell the game what resolution the glasses display is (3840x1080) and then upscaling using FSR should be able to get you to the "full" resolution using one of those scaling options (e.g. Fit I think will do this).
