For example, for the dbSNP rsXXXX identifiers in the risk allele State's in http://www.wikipathways.org/index.php/Pathway:WP3407 ...

It should not try to find mappings, but a link out would be nice... even just showing the database and identifier would be great as a first start, IMHO!

That would be great. First step: we need to make PathVisio-Java capable of
specifying db/identifier for States. Right now in v3.1.3, I can only add a
TextLabel and a ModificationType for a State.

Ah, good point! I guess I hacked the GPML manually... I'm fine if it waits for that... (BTW, I wanted to tag it as feature/wishlist anyway, but don't think I have the permission... can you plz tag it as such?)
