Is there any way to enter time retroactively so that it will appear in both Harvest and Jira?

If you want to specify the correct date and time for those entries then I'm afraid that's not currently possible. However, you should be able to manually enter an amount of hours and then save that, which will create a new entry with that number of hours for "now".

WorkLog is not updated in JIRA if timer stopped from outside the issue
